I'm holding QQ on the button
I raise 3x the BB
1 player calls and the rest drop out
flop comes K99
the guy that stayed in goes all-in.
I folded...
the right thing to do?

depends on how many left, what are the stack sizes
how did he play so far ..

Its really hard to give a reply without knowing stack size , blinds size etc..
Also any reads will help. In most low levels any Pocket pair will think his hand is good here.
A fold is not bad if you were not too much invested.

This is not a hand that will keep me awake.
it is any pocket pair almost as often (if not more) then a K. And it is almost never a 9.
Still, without a read, I probably fold it so early on with so little invested in the pot if I have no reads. if villain does this kind of move too often, you'll catch him later and bust him. If he doesn't, well guess he might just had the K there or even A's ...

Ok lets take that as about 6 limps (assuming you're exaggerating) so the pot is about 300. I'd go for a bigger raise than 3xBB.
You did get it down to 1 caller, which is what I'm normally after with a pre-flop high PP raise.
However, considering you're stack I'd be happy to take this pot down now.
